Можно склеивать столько кусков за раз, сколько нужно. Главное
чтобы все они совпадали по основным параметрам: разрешение,
частота кадров, кодек и, возможно битрейт(хотя это и не совсем
обязательно), и для звука sample rate, количество каналов, кодек
и битрейт.
Кстати, по вырезанию кусков. Если делаете без пережатия видео, то
лучше делать это по ключевым фреймам, как минимум концовку
вырезаемого куска, иначе у Вас будут моменты, где картинка просто
"поплывет". Правда это касается в основном mpeg4-кодеков, у
других может быть и каждый фрейм быть ключевым (например dv,mjpeg,
и т.д.)
