Может иметь смысл пробежаться по /var/cache, заглянуть
в /tmp и /var/tmp (НЕ трогая /var/lib/{apt,rpm}!).

Потом -- исследовать
rpm -qa --qf='%{SIZE}\t\t%{NAME}\n' | sort -rn | less
(снося ненужное в соседнем xterm либо rpm -e, либо
сразу apt-get -D remove с рассмотрением предложенных
"за компанию" и пониманием, что это эвристика)
