mkdir /mnt/oldroot
монтируем туда то что смонтировано в /. и копируем из /mnt/oldroot
в /mnt/newroot. можно mc.

ну можно chroot /mnt/newroot и apt-get remove/install и т.д.
а вот установить с нуля - тоже можно. и даже используя апт. только это хитрее
и придется настраивать вручную. вам оно надо?
