Разобрался, уже заработало.
Пришлось разделить переключение rus/lat в altlinux (ctrl-shift)
и переключение rus/lat в сессии ica-клиента (alt-shift)
только так нормально стала печататься кирилица в разных приложениях
(cmd.exe, word, notepad ...)
