В Linux'е есть утилита, называется md5sum. Её аналог под Windows найти
несложно -- google://md5sum.exe
Можно взять, например, здесь:
http://www.etree.org/cgi-bin/counter.cgi/software/md5sum.exe
Вот пример использования (сплошной каламбур ;)
[alex@p4 temp]$ wine ./md5sum.exe md5sum.exe
eb574b236133e60c989c6f472f07827b *md5sum.exe
[alex@p4 temp]$ md5sum md5sum.exe
eb574b236133e60c989c6f472f07827b md5sum.exe
[alex@p4 temp]$
