Вопрос это очень непростой, так все варианты представления
unicode не очень хорошо вписываются в идеологию unix: "файл это
неструкрурированный поток байтов". А идеология эта выросла не на
пустом месте и имеет вполне реальный смысл.

Что такое unicode 16bit для начала? utf-16? ucs-16? Что-то
другое? В любом случае это -- вряд ли, в linux более принято
исползовать utf-8, впрочем все представления имеют свои
недостатки.

ps Решение описанноей Вами проблемы лежит не в области unicode ;)
