Смотря о чём призвано сигнализировать горение лампочки.

"Остановить устройство в Windows" - это аналог размонтирования в
Linux. Это само происходит при перезагрузке.
И вообще при перезагрузке состояние всех устройств сбрасывается,
поэтому бессмысленно в одной системе монтировать, а в другой
размонтировать.

И не бойтесь флэшки, она не испортится от некорректного
обращения.
