Я так понимаю, что это структура каталогов нормальная для
любого Линукса. Т. е. если уж мы устанавливаем что-то
*не* из пакета (с помощью make install), то пусть уж оно
ложится в /usr/local. Во-первых, не будет мешаться ни с чем
другим, а во-вторых, переживет любую переустановку
системы, если у нас /usr/local находится на отдельном
диске.
А вот если мы хотим всё-таки собрать пакет, то, очевидно,
надо добиться, чтобы перед сборкой делалось
./configure --prefix=/usr
