Загрузиться с rescue CD/старого винта/..., смонтировать разделы,
chroot туда, после чего перегенерировать initrd:
mkinitrd /boot/initrd-VER.img VER
Вместо VER подставить версию ядра, которое будет использоваться
(например, 2.4.20-alt5-up).
Для верности можете явно добавить --with ext3.
Если используется lilo, переставить его (GRUB по понятным причинам
этого не требует).
