как больше нравится.
у меня лило и я правлю /etc/lilo.conf
и тут же lilo от рута.

а какже это новое ядро тогда загрузится?
единственный случай обязательной перезагрузки - смена ядра. :)
проблема с необновлением /etc/modules.conf выдезает в случае, когда старое ядро со своей альзой уже стоит и работатет.
ставим новое с новой альзой, перезагружаемся на новое ядро и видим failed на загрузке нового ядра. перзагружаемся в старое ядро - ОК
перзагружаемся в новое - опять failed. и так до тех пор пока не изменится дата /modules.conf . вот тогда новое ядро при старте вызовет посредством инитскриптов depmod -A и все заработает...

а что, все так старо? я просто не знаю, насколько старым должны быть инисткрипт, чтоб были проблемы...
в любом случае, порядок обновления прописан в зависимостях ядра. если забитое в рпмку ядра версия инитскриптов новее чем та, что уже стоит в системе, волей/неволей придется сначала обновить инитскриптс. апт это сделает сам.
