Можно, но не советую - сначала внимательно ознакомьтесь с документацией.
Нужно на сервере сказать в /etc/c-client.cf:

I accept the risk
set allow-user-config 1

без черточек.
Потом в $HOME/.imaprc

set mail-subdirectory <subdirectory name>

В $HOME на сервере должен лежать .mailboxlist со списком почтовых
папок. OE (давить) и Mozilla его, похоже, учитывают.
Правильнее было бы, наверно, не менять каталог с почтой на
сервере (там еще создается подкаталог с диким именем, которое
неубодно набирать в mutt), а разобраться, как в sylpheed
показывать только почтовые папки.
