Это как раз нормально - процесс X-сервера и должен работать с
правами root, чтобы получить доступ к аппаратуре. Кстати, он
выполняется под root даже в том случае, если команда startx
давалась от обычного пользователя.
Речь в данном случае идет о другом - о запуске под root
собственно приложений - X-клиентов. В особенности нежелательно
запускать таким образом большие среды вроде KDE или GNOME.
