у меня было такое при работе через прокси.
при этом зайдя в кеш апта я поставил все скачанные им рпмки без проблем.

апт можно заставить выдать список нужных пакетов, которые закачать рсинком.
вообще говоря, использование апта предполагает наличие близкого зеркала сизифа с бинарниками.
вы же сказали, что канал у вас хороший.
я в таком же случае сделал следующее.
export RSYNC_PROXY=proxy.dol.ru:3128
rsync -avz $delete --progress altlinux.ru::ALTLinux/Sisyphus/SRPMS/ /var/ftp/pub/Sisyphus/SRPMS/
rsync -avz $delete --progress altlinux.ru::ALTLinux/Sisyphus/i586/Mandrake/RPMS/ /var/ftp/pub/Sisyphus/i586/Mandrake/RPMS/
genbasedir --topdir=/var/ftp/pub/Sisyphus i586/Mandrake sisyphus
и изменил строчки в sources.list на свой фтп (а можно и на директорию)
проблем с обновлениями просто не стало :)
