apt-get update
apt-get check
пакеты, которые не нужны, лучше снести.
далее
apt-get dist-upgrade
пакеты дробятся и переименовываются.
только dist-upgrade это учитывает. Без этого апгрейд даже в теории невозможен.

сохранятся. новые конфиги лягут рядом с расширением .rpmnew
если чего то не поднимется из за несовместимости конфигов с предыдущими версиями - ручками править, но это редкость.
