Какая версия samba и ядра?
Для samba-2.2.2-alt3 это

character set = koi8-r

тогда вин-клиенты нормально пишут и читают с linux-сервера.
С последними ядрами от ALT проблем с linux-клиентом на
вин-сервере проблем быть не должно, с ядрами 2.4.x и samba 2.2.x
можно указывать перекодировку в опциях монтирования, как и для
vfat.
