При попытке апгрейдится иногда возникает такая ошибка (иногда нормально
проходит).

Возможно, ваш proxy имеет какие-то проблемы с пассивным режимом или
неисполнением каких-то запросов сервером ftp.altlinux.ru. Сервер, как
будто, внутри себя проблем не имеет.

У меня Squid такое выдает, похоже, при перегруженности
ftp.altlinux.ru.

Похоже на то. У меня вчера такое было через squid, а ftp выдавал server is busy.
Так что не проблема - само зарастет.
