Ну да, один собран с mod_perl а второй - без. Можете посмотреть
spec, убедиться :)

Если у вас много приложений на перл, то наверное лучше
использовать встроенный mod_perl, если нет - лишний модуль не
повредит но и не поможет а ресурсы съест.. А собственно, разницы-то
между ними - один модуль...
Если я правильно помню вашу проблему, дело не в нем а в чем-то
еще. Надо конфиг апача смотреть, все равно, с mod_perl или без
оного
