Тогда все правильно, полный бэк-ап только от рута и можно провести -
иначе не удастся прочитать всю информацию. И к логам тоже доступ не
дает по соображениям безопасности - иначе пользователь сможет увидеть
недоступные ему в нормальных условиях файлы.

Нет. Владельцем файла становится пользователь, запустивший программу.
Исключением является случай, когда для программы установлен бит suid -
тогда действительно программа получает права того пользователя,
которому принадлежит исполняемый файл, и может среди прочего выбирать,
кому будут принадлежать создаваемые файлы.
