Если диски IDE - то hdparm.
Остановить немедленно:
hdparm -y /dev/hdb
А если, скажем занести в /etc/sysconfig/harddisk/hdb
EXTRA_PARMS=-S241
то hdb будет останавльваться после 30 минут простоя.
