Это два разных диска (читай - их файлы нельзя смешивать)

В двух словах - файлы в них созданы в разных форматах.
Дистрибутив ставите с помощью первого, про второй у Вас спросят в процессе
установки. Если его нет, то ничего "страшного" не произойдёт.
