См. в каталоге ~/.gconf. Можно запустить regedit, тьфу, gconf-editor.

Фича. Он так задуман и должен это делать.

Можно не убивать, а настроить там нужные раскладки. Можно просто удалить эту программу.

Так он и не умел xkb перенастраивать.
