Если не иногда, а всегда, то отключите автозапуск Х. Это можно сделать
через XFdrake.

Неплохой вариант - автоматический запуск Х после логина пользователя в
консоли. Здесь можно и спросить, запускать, или нет, можно запускать
несколько Х и т.д.
