Очистка каталога /var/cache/apt помогло...
А может такое произойти если корзину не очистил?
И почему это не делается автоматически?

В аварийном случае. Иначе - нужно немного внимательности.
В частности там должны быть сокеты фонт-сервера, после удаления
которых иксы начинают болеть, наверняка что-то еще.
