Хм, у меня есть сильное подозрение, что виноват именно он.
Эта беда случилась сразу после его обновления.
Кроме того ресурсы читаются правильно, сначала окошко емакса появляется
с правильными цветами. В процессе загрузки цвета меняются.
Эффект тот же при загрузке без любых моих конфигов.

Нет, это я попробовалл первым делом.

Не думаю, что все это имеет какое-то значение.
1) gdm
2) воспроизводимо в нескольких wm
3) локально
4) ~/.Xresources
