Вероятно сломался perl-Gtk2, т.к. там были схожие ошибки в тестах. Времени
разбираться пока ещё не было.

Почему? Формат самих данных не изменился - это текстовые файлы с разметкой wiki.
Если новый zim не справляется с конвертацией, попробуйте ему помочь.
Сделайте бэкап. Удалите .zim внутри каталога с блокнотом, добавьте новый блокнот
с путём к каталогу, запутите "перестроить индекс".
