я тут аналогичную ситуацию получил, когда писал на cdrw сизиф и на один из дисков залил бинарники не в RPMS а в SRPMS
так что получилось, будто одного диска и не было. при этом ни одной ошибки я не получил, однако апт, конечно, разрулить ситуацию не смог.
пришлось бросить этот диск на винт и genbasedir уже на винте сделать и в /etc/apt/sources.list завести file: .....
все сразу пошло...
проверьте диски на вшивость.
