Надо было правильным шампунем пользоваться. :)

Вы либо невнимательно посмотрели скрипт, либо не поняли.
Идея этого скрипта как раз и заключается в том, чтобы при загрузке системы
автоматически корректировались ссылки на header'ы, специфичные именно для
текущего ядра, и поставляемые вместе с каждым конкретным пакетом ядра.
А изменения файлов происходят вовсе не в /usr, как Вы сказали, а
/var/run/kernel.
Возражения типа "собирал ядро из исходников, и у меня нет файлов в
/usr/lib/kernel/`uname -r`", не принимаются.
