Большой вопрос. Перегенерация autotools'овых вещей имеет смысл, только если
более-менее совпадает development environment (включая версии autotools) на
"авторской" и "сборщической" машинках. Иначе можно огрести по полной
программе.
Вообще, в релиз софтины _уже_ должны класться готовые configure, config.h.in и
Makefile.in'ы, и ими лучше пользоваться, если нет противопоказаний.
Если сборщик копается в Makefile.am'ах и/или configure.ac, acinclude.m4, то,
наверное, он может (при некоторой доле удачливости) перегенерить
соответствующие части пакета, но в любом случае, воздействие в каждом
конкретном случае лучше минимизировать.
Если нужны конкретные деструктивные примеры оголтелого запуска autotools при
сборке пакета XXX, их у меня есть.
