Если нет времени разбираться что случилось с update-kernel можно
руками в синаптике ядро и модули обновить.
Попробуйте переустановить update-kernel, apt-get remove update-kernel
&& apt-get install update-kernel
ну и rpm -ql update-kernel и попробовать запустить по полному пути,
может что слетело в $PATH и не находится...
