В конфиге lilo видим:
boot=/dev/hdb
...
other=/dev/hda1
label=WINDOWS98
table=/dev/hda
Следовательно, по крайней мере, lilo понимает диски правильно
независимо от загрузки "В BIOS стоит загрузка с HDD1".
И то что в данном случае hdb будет выглядеть как hda IMHO неверно.

А это не более изврат, чем другие мульти ОС загрузчики. IMHO
(grub умеет конфиг с fat32 читать)
