Для начала проверьте, что в initrd не попал ещё и старый модуль
megaraid. Возможно, в файле /etc/modules.conf в строке probeall
scsi_hostadapter ... всё ещё указан старый модуль - замените его на
megaraid2, после этого этот модуль будет добавляться в initrd без
дополнительных опций для mkinitrd.
