Судя по тому, что файл практически пустой, в окошко настроек
Вы и не заходили. Существенно важно установить "язык по
умолчанию" как "Русский" и рекомендуется -- "Кодировка TeX"
как "T1,T2A".

Вы бы не кракозябрам удивлялись, а тому, что всё по-английски.
Установите русский язык документа -- либо в настройках LyX
по умолчанию, либо в окошке Формат-->Документ.
